you have your box trio, the lake trio that's involved in the plot, the big A, Regigigas linking to gen 3, Heatran's postgame quest
cresselia and darkrai don't really fit in but they're a nice duo. the only ones i'd say are bloat are manaphy/phione and shaymin.
