The idea of the finale came for the same reason some people have issues with Pokémon, the capture element. Pokémon as a series was born out of the childhood of a man who spent his childhood capturing bugs so Pokémon is centered around this idea. However many could interpret the idea of capturing these cute, magical critters as a bad thing and with battling it's something the series has struggled with. For Takeshi Shudo this became a framework of humanity taming nature and his own perceptive if humans truly comprehend Pokémon, he was bothered by the idea of people capturing living creatures this way on top of Pokémon being more obedient than animal pets. Of course this never came to be because it would mean the end of the series. He was also not on board with Tajiri's idea of co-exitiance in the way portrayed in the series. A reviewer for Legends of Arceus said, the series walks a fine line on the subject of capturing wild animals.
As for Lugia he was originally ok with the voice. It was only after developing the script further that he became obsessed with the idea of Lugia as a female. It has to do with Lugia representing water currents, thus Lugia became the mother of life, and in Shudo's eyes the only way for the conflict to be resolved between the three brothers, Zapdos, Articuno and Moltres, was for their mother, Lugia, to calm them down. In his eyes only their mother could peacefully resolve this, he makes a parallel to Ash's mom, and not their father. Has nothing to do with what you are implying.
