Whole reason why people like open world games though isn't specifically because you can walk anywhere, but moreso that you don't have to follow a particular path. Being able to challenge gyms/missions in a different order and have the game accommodate it by changing up their teams depending on what the player has accomplished up to that point would already shake things up a bit.
If you can also fits dialogue choices that affect relationships or in what direction the plot will go, that too will add another layer of replayability.
