My favourite explanation for the whole thing: most pokemon naturally want to fight and become stronger, so when they are beaten or sufficiently impressed by trainer or his pokemon, they willingly accept capture in order to train under them and become better. Kinda like shonen antagonists who join protag's party after getting their asses beat by them. The whole system runs on pokemon recognizing and honouring trainer's strength, which is also why traded high level pokemon will not listen to you - you've yet to prove your worth to them, and only by beating 8 gym leaders and presenting their badges you can earn their respect. That interpretation dodges the whole "enslavement" thing and gives pokemon agency and intelligence, the only caveat being that majority of pokemon are naturally hardwired to fight and intent to grow stronger.
