The anime used digital for its episodes starting halfway through the Larvitar arc in Johto. But digital ink was already used for endings from Pokemon Ondo onwards, the Oak segments, specials and Johto openings.
The original TV airings for the remainder of OS and the first 104 eps of AG (up to the Claydol ep) had a grain filter added on to it. Fans in Japan complained that the Housou specials looked too bright and garish, but that's because they didn't have the filter slapped on. It's like how Miramax threw this weird blue-green filter to M05.
All first 9 movies use a mix of both cel and digital. Digital was often used to clean up animation errors since the movies had a short and tight schedule or for the dvd release. Deoxys is the last that predominantly uses cels, Manaphy is the last that uses cels at all. Plus, I'm pretty sure Deoxys had one of the biggest budgets at the time due to no pikachu short.
