I think it would be better to just focus on where it makes sense. Tauros and Miltank, Volbeat and Illumise, other parallels like that. Although I think Volbeat and Illumise already have the same thing as the Nidorans where the egg can hatch into either one.

It doesn't even have to be necessary, there could be the way that exists right now /and/ a way that reflects the lore. Even a place you could go to to have your Slowpoke fish for a Shellder so you don't have to worry about people losing their Shellders, or a power plant with a little cutscene showing your Magnemite getting stuck to two others when you level it up. There are so many ways it could be handled.
