Go with ORAS. Even if you "side" with them in ruby you probably won't get the same exposure as you would with sapphire. Plus they're still kind of evil either way.

If you like Aqua better, it would probably be best to get Sapphire. They won't appear often in OR if it's anything like Ruby. Especially Shelly, who might not even have lines in OR.

These sound like good reasons, though I'm inclined to believe that you eventually fight both teams because of Rayquaza.

But at the same time, I don't like the idea of fighting a team with stupid motives. Team Magma makes more sense as they just want reclaimed land.

I'm pretty sure that AS will only use the first set of Grunt battles, while OR will always use the second.

All of the promotional material so far says you fight just one team, like in RS. I suppose it's possible you may fight both teams during the game but if you want to play it safe you should probably get AS. If you do battle the other team, I assume it's most likely to happen in the post game.

Aqua's motives aren't that bad. They're basically hippies who want to help Pokemon and the environment. Their plan is pretty silly, but their motives are fine. And Magma's plan doesn't make that much more sense than theirs. I understand how you feel though, I see Magma as more natural villains in a way. They just feel more sinister. I like goofy villains though so it doesn't bother me to face Aqua instead.

This is directly from the demo dumps. Context indicates that this is used after you've beaten up some pissant Aqua grunt(s), and that "that girl" refers to Zinnia, who is probably a postgame-only character. If this quote is for Alpha Sapphire version, shouldn't those grunts be a bit more aware of who you are and how you ruined their plans earlier? Hell, shouldn't they have disbanded by this point?
Expanded postgame plot with the opposite team is all but confirmed at this point.
