People speculate that it's because Game Freak has only one set of cutscenes, with the legendary being only in standard coloration, and it wouldn't make sense if it was suddenly a different color. Before G5, there were only overworld sprites at best, which don't give a shit. it makes them look lazy, though.

Maybe the game couldn't determine when to play the normal and when to play the shiny cutscene? The shinyness probably only gets decided when you enter the battle.

Though I'm sure there'd be ways around this.
