Mewtwo was this post game thing that just existed and had in game a few hints here and there that something bad went down, but got never touched up on any further. Type: Null is already going to be used by one of the antagonists, it's probably far more connected to the actual story than Mewtwo will ever be.
Also scientists, or the ones who hire them, in fiction never just experiment on omnipotent being x for the science or shits and giggles. It always comes with an ulterior motive, be it outright evil or just misguided savior behavior like Aether will probably have.
We don't even have an in-game reasons given for why Blaine/Fuji did it, they might just be reformed people now or saw the error of their ways but were back then exactly like the blinded extremist scientists you would clarify as evil or morally ambiguous.
If you use the movie/anime/manga canon though it links this shit explicitly to Team Rocket anyway so the whole experiment becomes an evil plot again too.
