Possibilities

1) They are part of a 3 staged legendary line with a split evo at the end (possibly based on version or those flute items found in the datamine)

2) These are two separate Pokemon that turn into each of the box legends

3) They are the same Pokemon in a different form (The forms are decided by what game you own)

4) They are two different forms of Solgaleo and Lunaala and not separate Pokemon from them (Kind of like Wishiwashi's "schooling" ability)

Those don't work as examples because the dex order for those is messed up due to their being cross-gen evos. Wurmple is a perfect example because it shows the order that split evos have their dex order in: Wurmple-Silcoon-Beautifly-Cascoon-Dustox. This mirrors the order of the SM pre-evos: nebula-star-Solgaleo-Lunala, meaning that it can't be two different two stage lines; it has to be one three-stage split line.

Supposedly Lillie givesutyou he cloud puff. It would make sense that you're given the puff mid-game and then you have to evolve it up into whichever box legendary for the end game fight.
