This actually makes no sense in current lore. Yes, AZ had a younger brother that he had a conflict with, but those same documents the OP listed flat-out state the brother's plan never came to fruition and he had a change of heart.

Second, the ancient Kalos war was fought against other countries, which is also clearly stated in those documents, while the Unova war was explicitly a civil war. We also don't know at exactly what point in time the civil war takes place, as the relics aren't war artifacts but mostly everyday objects like coins.

On top of that, we literally see in AZ's infodump cutscene that the weapon's blast falls directly on Kalos, not Unova.

And apart from the dragons in the Parfum garden, which was built 300, not 3,000 years ago, there is nothing actually connecting Unova and Kalos together.
