The only villains I consider half decent are Ghetsis, N and Colress. Giovanni is below those, but above all others, who are all on Shit tier. Still haven't finished USUM, though.

I've never seen how Pokemon constantly making throwbacks to gen 1 is any different than nearly every Mario game having a nod to Super Mario Bros in it somewhere. It's the most iconic game in the series, so it gets referenced a lot.

Maybe this is difficult for an underage like you to fathom, but Gen 1 was the original idea that started the Pokemon craze. All the other games are sequels to Gen 1. They don't exist in a vacuum. Try to find one vidya or media franchise of similar popularity or scope to Pokemon that doesn't have recurring themes or characters.

Look up the definition of "boring," it doesn't mean "character I don't like." Archie's/Maxie's plans were pretty stupid but the motivation behind them isn't just "lol i like water/land." They also have very clear personalities and are objectively far less boring/generic than Giovanni, especially their ORAS iterations.

Look at each villain's scene in RR. You can't tell me Gio's isn't the most boring.

And Star Wars is set in a fictional galaxy where people with laser swords can move things with their minds. That doesn't mean people don't have a right to criticize outlandish plot elements that break with previously established in-universe rules and convention. Between Gens 2 and 3, Pokemon went from mysterious creatures cohabitating with humans (and animals) in the real world to magical gods that created the planet and universe.

Honestly, why is a "plausible" villain even preferred in a setting all about catching and controlling these superpowered animals? Not to say the majority of the other villains are better, since their goals have been downright stupid, but I don't see any better with the other side since it borders on painfully boring and uninteresting.

You realize this applies to only Magma and Aqua, right? Galactic, Plasma, and Flare all had control over their legendaries, and it would've stayed that way were it not for the interference of the player and in Galactic's case, Giratina.

Colress is just a mad scientist who wanted to find a way to make Pokémon stronger. He only joined Plasma because he thought they had a way to do it, then left when realized they didn't. Nothing exceptional, but better than most others.
