Arceus id not "God", it's Kami-Sama. It's a huge fucking differance. Arceus is a god of creation. It has never been shown to display anything approaching omnipotence, bar an ability from Pokemon Conquest that was a poor example of it as well. Arceus can, and has been deceived. An omnipotent, and thus omniscient entity cannot be. Arceus has clear-cut limits to its power. In full-berserker, terminate all life mode, it barely managed to ruin an area the size of a gold course, its attacks were able to be withstood for a time by the creation trio, and even the byproducts of its power caused less collateral damage than Dialga and Palkia's squabble, and they had less motivation to destroy the world than Arceus did.
Giratina is unequivocally heroic. It is the most benevolent of the creation trio, as can be seen in both the game and show. In-game, it actively targets the villain, while sparing the heroes. In-film, it's the only one of the trio that unconditionally protects the humans. Dialga also goes through significant efforts to protect them, but that is because Dialga actively needs them. Giratina never looses sight of it's duty, unlike the other two who fuck with the balance of spacetime when they get annoyed enough. Giratina has been shown in better moral standing, relative to humans, than any of the other godzilla monsters every other big-name legend has been.
Giratina isn't sealed. It freely visits the Turnback cave, and appeared of its own volition at the Spear Pillar. They only thing keeping it from wandering the world with reckless abandon is the fact that it takes its work seriously
Pokemon is a fundamentally Japanese property. As such, it's mythological basis comes not from a judeo-christian center, but from the traditional hodge-podge of Bhuddist, Shinto, assorted geomantic, and faux-animistic beliefs that Japanese culture draws from.
