Ignoring the little things like trainer customization, mine would be
>Pokemon in the overworld, seamless transition between overworld and battle
>Shadow of the Colossus/Breath of the Wild like mount, running, falling, and climbing system, make the overworld feel like an actual maneuverable space rather than just a series of tiles and simple mechanics
>Update the regional Pokedex to include Pokemon like Pichu and Glaceon
>Add some of the early era concept Pokemon we've been hearing about like Gorochu and Jaagu
>Scrap extraneous fluff like Z-Moves and Mega Evolutions
>(Maybe) simplify some of the complicated mechanics for evolving Pokemon, for instance let Eevee become Leafeon with a simple Leaf Stone
