I may be misremembering, but its mentioned that Lanette just basically developed an UI for Bill's system, as well as adding the ability to send Pokémon to the next box once the current one is full. If the multiple machines in her house mean anything, it's likely she's also why box limits increased to 30 pokémon too.
Ironically, I think the development of the PC system is probably the most clean-cut, consistent timeline in the games.
