While Pokémon are still lower on the earthly hierarchy than we are, not all of them are entirely stupid. Get a bunch of the smarter ones together, and they might start scheming on how to take down the humans that might threaten their way of life.
Human civilizations in the Pokémon world have become so reliant on Pokémon for everyday things like building construction and such that large scale attacks from wild ones and/or rebellions from owned ones could potentially bring human society to its knees. Then again, the games make the world out to be an infallible utopia where Pokémon actually LET themselves be caught, so I doubt a game with such a quastionable concept would ever be conceived.
