Cipher going back into hiding only to emerge with even stronger shadow pokemon in an all-out assault once everything is ready, playing it smart and taking pokemon from the strongest trainers who'd beaten them in the past like Wes's espeon and umbreon, actually keeping a low profile after having 2 heads of the organization fail at having a public persona to mask their true identities, and focusing on taking over key locations leaving the player scrambling on an actual time crunch with some areas being won or lost(temporarily, obviously winning the game means freeing those places too) because they had to choose which admins to chase after. The kids grid, now all adults and trainers themselves, get in on the action on the front lines in addition to gathering info and organizing efforts. As the game progresses and the land is reclaimed/healed wild pokemon begin to return in greater numbers and routes open up guarded by trainers patrolling to keep Cipher out and it becomes more like a main series game once they've been defeated for good and the people and pokemon of Orre come together to create lasting peace by establishing less of a traditional league and more of a collection of colosseum champions each charged with defending their towns and surrounding areas, mastering various battle styles/formats/strategies and coming together to train other trainers to keep the place safe with the player coming in and besting them all to become one of Orre's grand protectors alongside Wes and Michael. Miror B opens up a secret battle facility with a dancing theme that plays in either real time or timed turns to keep flow with the music and give us another unique format to play around with in post-game while also giving his character/plans some progression now that he clearly has no ties to Cipher anymore and didn't really do anything besides try to collect/steal pokemon in Gale of Darkness.
