What did she do? Team Flare disbanded. That's like asking why Saturn or N weren't investigated by the international police after their teams went to shit.
They only go after anomalies that desperately try and bring back the team they were a part of like Charon/Sages/Xerosic.

As with N, Looker was looking for him but he and Ghetsis vanished. As for Saturn, my mind is foggy there, but didn't Looker go after Charon? Either way, Malva didn't leave, hide or gave up her position. She's available at the league, where she sits at her chair looking all smug and shit.

Saturn is clearly still in Galactic HQ and was working towards using the resources they gathered for more positive uses. He doesn't disappear at all.
Malva didn't need to leave, hide, or give up her position. It was already a secret that she worked closely with Team Flare's Holocaster snooping ops, she only gives up her position to the player because she knows people like herself in Team Flare were just doing what they believed was right.

Gen 6 has one of the best plots that isn't Gen 2 or 5.
7 is only good if you follow vanilla SM.
USUM and 8 are the bottom of the barrel.

Wasn't Lysandre's intent to just wipe all life regardless of individual?
I picked up that he just had a death wish and lied to Team Flare to get them to do his dirty work. The thousand year weapon or whatever just sounded too powerful to pick and choose who to delete, and he was all too ready to take his own life in the process when he got busted by the MC.

The game actually does a pretty good job at showing this without having Lysandre show up constantly. Your whole journey you're forced to have interactions with the "nobility" of Kalos and see how they treat commoners with disdain. Conversely, you've got instances like the Pokemon Village or Emma living in the slums that show that Kalos isn't exactly the utopia it's made out to be. The worldbuilding was actually one of the few things Gen 6 did very well as it's actually fleshed out and not just implied.
