The hop to gen III was not GF straight up deleting any Pokemon. In fact, all the Pokemon are in gen III's data, unlike gen VIII which DID straight up delete Pokemon from the game. Gen III just didn't allow for transfers, and while it was shitty at the time, in hindsight there's some actual reason as to why(unlike with gen VIII.) There were hard limitations preventing gen II - III transfers, namely the inability for GB/GBC games to link up with GBA games, and the fact that Pokemon stats and attributes were completely overhauled that gen. There was no way they could make it work back then, the technology just wasn't there. Even over 15 years later they needed to use another program entirely just to create a new Pokemon file based on the old one when transferring from one of those older generations.
Over the years the file formats have changed, but as far as data goes Pokemon data has been largely the same since gen III.
