Winona and Wallace is weird, but so is Lance being a genocidal telepath, or Pryce being a time traveler, or Nate/Blake being a 12 year old sociopathic interpol agent.
I'm pretty sure Kusaka realized early on that he was going to have to diverge from the source material if he wanted to keep Pokespe going. Seeing as the early games had almost no plot or real characters, he didn't have many other options. Winonna has zero role in the story and doesn't really have much personality, so he had to come up with some reason for her to exist and I guess being Wallace's ex-girlfriend was all he could think of? I dunno lol, I preferred Electric Tale of Pikachu when I was a kid
