How would make battles against the evil team special?
All battles are a double battle due to always fighting 2 grunts at the same time or perhaps permadeath since they arent going to hold back?

You mean having to reload from an earlier save upon losing? Is there a game over screen that shows your character tied up and imprisoned before sending you back to title screen?

Late game they should use special items that sabotage your pokemon or strategy somehow, at least. They're evil so they should be cheating their asses off.

Exactly. Toxic spikes, smokescreens, gas, nets, dangerous illegal drugs that temporarily enhance their pokemon, cutting the lights but their pokemon are equipped with nightvision/suited to the dark, a pokeball that can remove one of your pokemon for the duration of the battle, stuff like that.

Oh and of course calling for backup when they lose giving you no break between battles sometimes. That's an easy one.
