I'm more inclined on the fact that PokéDex holders there are metaphorically "the destined people" (the Pokédex chose you); involved on every decisive and fateful events. They are important figures that are influential in many decisive events regardless of battle prowess. Even far more important than the actual Champions themselves.
ALL protagonists there are ALL born prodigies. But unlike in game where it's all about battles, in manga there are other ways to be successful.
Only few protagonists are dedicated hardcore battlers (Red, Blue, Black) that wanted and fought in Pokémon league to be the champion. More of them have no interest becoming Pokémon champions despite being as powerful as one (Ruby, Platinum, X that turned the tide of fate of crisis in each region while Steven, Wallace, Cynthia, Diantha failed or can only support the protagonists).
Even more protagonists are weak on battle yet excel in other things (white being an enterpreneur, Sun a get to rich hardworker, moon earning her doctorate at six).
As for Red, him being the strongest is mostly overlooked due to him being the frontpage of all protagonists. Like how Prof. Oak represents all professors. Giovanni represents the face of all villains.
