I always assumed that Mew gave birth and they just did the experiments on the new Mew.
The other side of this story could be that they did the experiments on the OG Mew and Mewtwo is the parent, though probably not.

It's because it was originally based on the actual cloning method, the difference being that Mew was actually birthing a modified clone of itself (which is kinda disturbing). Interestingly, this implies that Fuji and Team Rocket actually managed to catch a Mew.
Then the first movie came and they retconnected the story to make it more marketable, and made Mewtwo completely grow in a capsule from DNA found in Mew's hair.

In the games it's not really explained, isn't it? I think it's the same as the anime in that regard, with Giovanni bank rolling his experiments, even if not outright stated (the story in RB is a bit wonky due to the many last-minute changes, see Blaine that was originally meant to be the Silph Boss)

Its speculated that it was mewtwo what caused the mansion to be destroyed, but no one can confirm.
The games themselves confirm that the lab worked with Silph and this is written from the perspective of a Silph researcher. Yet, no one knows shit.

When Giovanni talks with the president of Silph in Let's Go he outright confirms he wants to recreate the experiment and he had to steal the research info. Meaning he had nothing to do with Mewtwo, but found out later about it.

so from what you can piece together from the games, Fuji went to Guyana/Faraway Island to catch a Mew, then it actually made it birth a modified clone of itself for whatever reason (in the anime it was to perfect the cloning procedure to eventually clone its daughter). At some point Team Rocket learned about the existence of Mewtwo and I guess they wanted the Master Ball to catch it.

The fact that it is not outright stated in the games doesn't mean it's not true, since other pieces of media show that it's indeed the case. Even if you want to say that the games canon is different, Giovanni has a Mewtwo in Pokemon USUM, so they are involved with it to a certain extent, even if they didn't make it.

The timing of this is interesting. Dolly was born and there was huge media coverage in July 1996, though the egg would've been formed at the beginning of the year. Pokemon Red/Green JP came out in Feb 1996; later versions came out after after the media story. There were many last-minute changes to the games and future titles, the anime, etc added details and shuffled things around.

I think It's more of Team Rocket using Fuji's research as part of a Money Laundering scheme (same with Silph Co. when you think about it); it kinda fits with Rocket's theme of this world's equivalent of the Yakuza.

USUM implied that his agents learn of Mewtwo's existence and plans to raid the Silph Co. to grab the masterball so that he can capture it himself personally. The Anime pretty much gave us a clear image of what he planning to do with it (for his criminal operations of course), and the manga have Mewtwo as a backup plan when their original one goes awry.

If the research were part of Rocket's Money Laundering scheme as I just theorize, then it's most likely that, when Dr. Fuji found out about it, he created a flawed clone to fool Giovanni once he found out about his discovery; it's just that he over did it with the genetic tampering a wind up creating the ultimate monster instead.

fun fact, in the leaked beta if you look at the fossil in the Pewter City Museum it actually shows Mewtwo, which could imply that he was originally meant to be a fossil pokemon and that TR and Fuji's aim was actually to revive him (which goes nicely with the fact that in the released games TR is initially found at Mt. Moon where you find the fossils, and that you actually can revive fossils in the Cinnabar Lab)

The anime and manga make it pretty clear; there wasn't enough DNA in the sample to make a full clone, so they had to fill in the gaps through gene splicing. In the manga, this was done with Blaine's DNA, making Mewtwo a Pokemon/Human hybrid.

Thing is, that's only in those continuities. In the game they actually encountered and saw mew give birth and THEN they altered its DNA to make it stronger.

That IS what happened, except the child the original Mew gave birth to was its own clone - it's implied they used the Somatic Nuclear Transfer method of cloning (which was the only viable method known in real life at the time the game released, most famously used in the Dolly the Sheep experiment) - and they modified the clone baby after the fact. Of course, since SNT cloning only works on females and only produces identical clones of the mother, it means that Mewtwo is actually female (in the games, anyway).

To try to steal the Master Ball - a one-use-only, one-of-a-kind ball that is intended to be used on powerful Pokemon. It helps that in every voiced depiction of Mewtwo from after the first movie and it's direct sequel have it voiced by a woman in both English and Japanese (including in the Detective Pikachu movie until the Big Bad puts his mind into her body, after which she uses his voice instead)

It didn't. Mewtwo fled to the Cerulean Cave, and Mew was brought back to the Faraway Island near Guyana by Mr. Fuji. It's entirely possible Mew has no idea its child is still alive and vice-versa; whatever the case, Mew didn't get a say in the matter when Fuji took its Pokeball halfway across the planet to release it in its natural habitat.
