What Gen 4 game should be used as the "master" save file? Like the one to max out the trainer card, complete the national dex, do the frontier on?
And is there anyway to quickly transfer over 100s of mons between games like in gen 3 with Pokemon Box?

Plat and HGSS are more or less on equal ground so whatever region you like more I'd say. You'd be playing the same battle frontier in either game. In HGSS you'll have to grind out the pokeathlon which gets tedious right away for most games, and in platinum you'll have to get the platinum flag for the underground which is arguably more busy work.

I say go for HGSS. Its much quicker to complete the main campaign and get the national dex compared platinum. Getting underground flags for the trainer star requires an extra DS as well as a extra copy of diamond or pearl on top of being required to wait every 24 hours to transfer your gen 3 mons to dppt with pal park while HGSS has no time restrictions.

I simply like the Pokedex interface of HGSS better. To me it's as simple as that.
Both games have the Battle Frontier for endgame, but HGSS also has daily/weekly events which can be a reason to boot it up occasionally.

Honestly mostly just comes down to whatever random side features you like better. If Platinum had following mons I'd probably leave everything on there but HGSS have the most amount of side content of the Gen 4 games, so I'm using HG for my completionist tism.

Platinum itself is a D-tier romhack created by edgy fanfic writers that ruins Masuda's original vision for Sinnoh.

Many things added/changed in Platinum make no sense whatsoever. It's like, outside of the story, they didn't bother to keep the game integral to the original games.

For example, In the artwork of the map of Sinnoh, the Battle Zone is clearly depicted as a cold region, similar to mainland Sinnoh, but in Platinum they made it tropical for no fucking reason??? And it makes no sense like, the real life inspiration for the Battle Zone was an island below Russia, so it should be of a colder climate, not tropical. And now there's no coming back from this, because Platinum is seen as the definitive version of Sinnoh, sadly. From now on, Sinnoh will be depicted as seen in Platinum.

Assuming that you are willing to use pkhex to get unobtainable elements like event pokemon, then I'd recommend HGSS simply because Spiky eared Pichu cannot be transferred out of the game, so if you want the true full dex you'll be missing that from platinum
For mass transferring it depends on what platform you're using. If you're emulating on PC then pkhex is the only real way to go. However, I personally prefer playing pre-switch pokemon on my 3DS, which if homebrewed can download PKSM, which is honestly an invaluable tool and let's you easily edit your save files with ease.

None of the event Pokemon are unobtainable in Gen IV. DNS exploits allow you to get most of them legitimately (kind of) to this day.
Not counting the Ranger ones, though. You still have to earn those.

HGSS, it has 2 advantages over Platinum:

1. Doesn't do "saving a lot of data" every time you check your PC
2. Lets you transfer from gen 3 without waiting 24 hours every 6 pokemon or having to do some weird workaround like DPPt do.
