They chose to portray specifically Ash's Pikachu. Back then, only Ash's Pikachu was depicted to have brown eyes. The landscape Pikachu is looking at also look like the countryside around Pallet Town, I'm pretty sure there's a similar view in one of those episodes where Ash comes back home.

While most of the clips are shared between the music video and the first trailer, there's a couple that are not. The Team Rocket one, for instance. The rocky environment seems to suggest that in an early draft, the movie might've taken place around Cerulean Cave. The NPC forbidding player from entering it basically argues the same as Mewtwo in the movie, "only the strongest trainers who prove their worth through the storm are allowed in New Island/through the Pokemon League are allowed in the Cave". I'm not saying that those bits were definitely meant to be included in the final movie, but when not a single one ended up there, there is room to wonder what changes were made to the script before we reached the final product, and how radical they were.

Iizuka only has a line at the very end of the video saying "This summer: Pocket Monsters the Movie - Mewtwo Strikes Back and its cofeature Pikachu's Summer Vacation", she does not feature in the song.You are taking for granted that the visuals match 1:1 the song, which is not necessarily true. In fact, the trailer shows Misty talking as well, there's frames where the three of them are talking (child whispers something in Voyage's ear, then turns and says something to Misty and Misty says something back).
