First of all, there's no such a thing as a "genderless" pokémon. They are either male, female or "gender unknown".
Second, some of these games with gender unkown creatures still have lore about them being male or female, even if science hasn't managed to confirm it.

He wanted Lugia to be the mother of all humans and pokemon and had an ending planned for the series, but of course TPC wanted the series to keep going.

Groudon and Kyogre are associated with two men. Yet Kyogre is "the mother of the sea". In fact if you play as the female in BW one of the dragons gets associated with a male while the other gets to a female. Hell, if you do the same in BW2 both dragons end up with female trainers at the end
And I guess Solgaleo isn't really a male since it's associated with Lillie in Sun and Ultra Sun.

The difference between your examples and zekrom/reshiram is that the brothers are far more intimately tied to their legend (the original dragon split for them after all) than the others are to their respective legendaries.
While the anime canon is dubious, it's still palatable enough for Lugia to be well accepted as male independently of what Ho-Oh is supposed to be and what his creator intended.

Anon, there's male and female examples of ALL Legends (they CAN breed, humans just haven't been able to successfully figure out how to do it in captivity with them). That still doesn't counter my point - they were designed as male Koraidon and female Miraidon, just like Arcanine is a masculine dog and Ninetales is a feminine kitsune despite both species having male and female members.
It's all about the marketing and they've been marketing their box legends surreptitiously as male/female since starting to add box legends to their series and not just the available starters in some fashion.

These aren't mutually exclusive.
Yang is male, and Reshiram is the yang Pokémon designed with feminine features. Yin is female and Zekrom is the Yin Pokémon designed with masculine features. That's the taoism thing, Yin in Yang, Yang in Yin.
