IIRC the only reason A-Greninja exists is because the anime director asked for something to give Ash so he could fight toe to toe with Megas. It's a unique case and wasn't made for the games, nor with Pokemon's gameplay in mind, so it makes sense why they didn't keep going with the concept, and ultimately buried it in JN.

With trainer customization it would require too much effort to make the bond form fit every possible combination of clothes. It would only work in the gen 1-5 games.
