Based on the phrasing of the termination notice and how they were trying to get her to make statements to calm down the drama around the MV, it's possible that they were just planning on suspending her for a period if she apologized/begged for forgiveness. She does have a lot of subs so there may have been at least some incentive to keep her.
From recent statements by Doki, it seems like the Termination was in response to the fact that she lawyered up and claimed to have receipts of wrongdoing.
They certainly had a laundry list of rules violations to point to in order to distract from it being just that, but that's standard practice in large corporations. Keep a record of all of someone's fuck-ups so that when you fire them, you can list all of those fuck-ups at once as the reason, even if you were actually firing them for something else.
If you want to get more rrat-brained it's possible that screwing with her permissions on the MV was some sort of loyalty test to see if she would politely wait and have the video be delayed, or if she would complain about management on twitter again. It's very possible that somebody within the company was aiming to get her fired, but simply didn't expect her to post the video outright, attempt sudoku, and then try and bring a lawyer into it.
