For those of you reading this from the future, there's a guide to rebuild the boot partition using command prompt from recovery media on woshub.com. I haven't got it completely fixed yet, but I have rebuilt the boot partition and am trying to use automatic repair to fix the rest of it.

Welcome back to my blog.
I couldn't get it fixed. I just did a full re-install. I named the user exactly the same, then copied all the user files to the new install, then copied the program files and program data folders. That recovered most of my settings without much effort, but some files and folders are protected and can't be copied.
I've still got the original on a separate hard drive, so I may take another crack at it later.
