Rei is a person, a whole person, which includes sex and desire. Rei even says "I want to become one with Ikari" which is both a spiritual and sensual statement.
If anything, you should want to encourage Rei in exploring her humanity, it's natural to have those feelings. Lord knows she has been denied that her entire life.
