It's confirmed in the setting Rei Q is called Ayanami-06, as there's a sign in NERV HQ that says "Ayanami-06: On Assignment".
We briefly see three other Ayanami series clones that according to the script have been "perfected, free from original sin". They're shown sitting naked in a dark room, their faces turned away from us. I assume they're piloting the EVAs 10, 11, and 12 in the following battle with the Wunder.
There is a bunch of lore stuff in this movie from spears to Adams and all other stuff that we'd need a camrip and good translation to analyse. Some things about the Ayanami series are scattered around that I honestly couldn't make much sense of. For example in Instrumentality We see a flashback of Gendo frantically looking at Rei's in tanks whilst shouting Yui's name.
