I think the implications given that the MP Evas are fossilized relics still around in the new world is that the loop is likely to occur again since it's only a matter of time before someone figures out their origin.
But with the final Rebuild not only canonizing all forms of the story as "loops" of the world which slowly pushed his character towards realizing he needed to take action in order to break the cycle is a bit more poetic and brighter of a note to leave on.
I always took the rebuilding ending as Mari and Shinji being left behind in our reality since they no longer have Evas to fight their way back to the original world. So they make the most of it and live the rest of their lives as normal adults; with the figures he sees on the opposite platform being similar LCL visions to that he had of Rei
