The truth is that we would never have time for Kaworu in an Evangelion story, we'd never have time for this arc. At most it could be part of the fourth movie, shortly as part of the intro, but never a full quarter of the whole story as it has been now. Even moreso if you add the tidbits from 2.22 and 1.11. God knows what 3.0+1.0 will bring, the only thing that is for certain is that Anno will never have enough integrity or self-insight to make up for what he's done to the story and Rei in particular.
Shinji isn't made to suffer for him to consider instrumentality, the poor kid does not even know what it is. Rei is not kept out of the series, likened to Yui and made subject to being simply a mother-figure just to make Shinji consider instrumentality - no, that is done because it will ruin Rei's character and please Kaworu and Asuka fans the most. Understanding 3.33 and indeed, Khara's new Evangelion means understanding that they are the destructive fan fantasies of Asuka and Kaworu fans throughout the years. Turn back the clock. Visit the archives of evageeks, 4chan, and behold all the so-called "fans" who desired the destruction of Rei's character in order to promote Asuka's and others.
Anno is an otaku himself. He harbors the same feelings, and he is slimy enough to take advantage of the otaku sentiments he sees posted every single day on 2ch and various blogs, not to mention what he himself hears from EVA fans.
You can say what you want about Anno and him "not caring", the truth is that he put an extreme amount of effort into 3.33, but not in the areas it's followers think.
