In order for your explanation to work, Nemu would have to be in disharmony because Reki was in disharmony. But this still doesn't explain why Kana and Hikari, who are seemingly fine, don't have theirs. It also doesn't explain why, if Nemu can remain due to Reki, Kuramori basically out on her because her day of flight had arrived.
There are numerous other Haibane running around that don't appear to be in any form of disharmony. And ironically, the children would probably be the easiest to achieve harmony with, yet from the looks of things, they are required to grow up first. Perhaps Nemu and Reki are "unusual" for being so old, because all the children they were taking care of with Kuramori are gone. I'm sure some of them went to the factory, but the fact still remains that there are quite a few Haibane that are Reki's age or older, whose time did not run out. Also Kuramori was around that age.
