My childhood favorite is the SES but I think the best pirate ship Lego's put out when you factor in the price is the creator 3-in-1 ship, before the price hike when it only costed $100. Even setting aside the two solid alt-builds, the ship has a spacious captain's quarter, detailed forecastle and aftercastle, and it even teaches you how to do a good brick-built hull so that you can easily make the ship bigger if you have enough spare bricks.
It's a real shame that it came out around the time of the barracuda bay, and it kept getting unfair comparisons.
