You can clearly see the Mimikyu takes place way before the Hapu Battle, making the placement of the flygon unreasonable regardless of how you look at it.
If you had her JUST use flygon on her first battle, you'd have X/Y level difficulty all over again.
Also, Totems aren't very well set up, as not using exp share causes you to be severely underleveled without any way of grinding, and some reasonable teams CANNOT break through some high powered totems, because they outspeed and 1/2HKO every member of their team while receiving support.
Totem Mimikyu is the best example of this because it gets a free substitute plus amazing speed and attack for ingame
