She wanted to summon Rayquaza, so first she tries to do so by awakening Groundon/Kyogre and hoping that in the following disaster Rayquaza will swoop in to save the day. After this plan fails, she steals a bunch of keystones and takes them to Rayquaza's altar. Now, I know the real reason for this order is because this takes place in a remake, but it makes no sense to go for the option that nearly destroys a planet first, rather than go with the one that just involves stealing some rocks.
