In the game it first appeared in, it's only found in literally the last dungeon, in a empty room off the beaten path at night.
Not seen in gen 3, apart from Leaf Green, where it's in one post game dungeon.
Gen 4 is the first game it's available before the post game, still a rare encounter and is exclusive to Pearl. Furthermore, Fantina's signature Pokemon becomes Gengar instead of Mismagius in the rematches. (Even she knows Mismagius is just Badgar...)
Additionally, Mismagius only gained 60 stat points upon level up (lazily and inefficiently distributed as well, so it was effectively only a 40 BST boost), while Honchkrow and Sneasel (it's gen 2 counterparts who also got a new evo in gen 4) received well thought-out spreads and had higher boosts in BST of 100 and 80 respectively.
Gen 5, only found after the eight gym and only in white
Gen 6, completely non existent in X/Y and in ORAS it becomes available in 2 routes as hidden Pokemon only after catching Groudon or Kyogre.
Additionally, Misdreavus and Mawile are based on the same class of Yokai (Mythical beasts in Japanese mythos). Mawile is based on the Futakuchi-onna while Misdreavus is based on the Nukekubi. However they seemed to only acknowledge the origin of Mawile and ignored Misdreavus, because only Mawile gained fairy type.
The only other pokemon to recieve similar level of shafting is the Feebas line. (especially when you compare what GF has given to it's counterpart, the Magikarp line).
Magic Guard, Shadow Tag or Magic coat would suit their line so well, either as a hidden or second ability, but they are good and useful abilities for the line to have, so GF said hell no, just give them levitate since it's useless for them and they float. (yet, it's fine that Magnezone, Metagross, Beedrill, Venomoth, Mew or Celebi all float but don't have levitate...)
