Persona keeps things fresh by rotating in the S Links and social sim stuff on top of the dungeons, which keeps things fresh throughout. And the way Persona has the two gameplay types interact (getting perks for S-Links that improve your performance during the turn based battles) makes the combat feel a lot more rewarding to me.
The overhead time limit also adds difficulty to the dungeons, because your goal isn't just to complete the fights (relatively easy) but to do so in the fewest number of days possible, requiring you to be smarter with SP and recovery items.
On top of the more anime-influenced aesthetic, more cute girls and more interesting soundtracks (personal opinion) I just don't find SMT as fun to play as Persona.
